Definitely an intentional design parallel. Except the space jockey in Alien was fossilized. So unless there was some kind of time travel, the one of 426 already existed and was long dead at the time of Prometheus. As far as the Space Jockey/Engineer debate, it could be that the Space Jockey was a member of a long extinct, progenitor race that dabbled in genetics for whatever reason. Maybe they stumbled upon a natural form of the Xenomorph and reverse engineered it's DNA to create the pathogen.
