Merging two subtools just put both meshes in the same subtool, topology doesn't change. If you want one continuous mesh, you can use either dynamesh or booleans. Not necessarily the correct workflow but most would move from dynamesh to zremesher (or hand retopo) at the point you want to start cleaning up your model.
