Twilight Menu doesnt use emulation that I'm aware of. It plays them natively in the 3ds's NDS mode via bootstrap. Not sure what the most powerful system is it can emulate but the new 3ds to this day does a pretty poor job of N64, while PS1 is getting better. That to me would suggest N64 on old 3ds is terrible and PS1 isn't much better.

If you were making your own patch with regular cheats, you should be able to copy the cheat file for that game from twilight menu and make a patch out of it. Not sure if PKSM will work with a Twilight Menu save, but if you use PKHeX it should work fine. Just take the save file from the saves folder where you stored your ROM, and open it with PKHeX, edit whatever you want, and presto.
Put the file on extras then turn on your dsi go to the rom that you want to put cheats on an press y and the x and there you go then just select the cheat you want and save.
