It's just a minor bug but doesn't affect your ability to finish the quest. You can't get them all to stack, i'm afraid until you finish the quest you'll just have to put up with it.
Each Stone of Barenziah in your inventory gives you a small carry-weight bonus (10 points). Upon finishing the quest you'll get a permanent bonus of 250 cw points in addition to the vanilla reward (Prowler's Profit). The mod is absolutely compatible with everything. It makes no edits to the stones themselves or something like that.
